We have decided to set up a separate branded Help Center for one of our products and now need to move all the articles related to it from our original Help Center to the new one. Is there a way to transfer these articles, or do we have to manually add them to the new Help Center?

Unfortunately there is no easy way to do this. Its either manually copy/paste or do some nifty API work.

One of our Community members, Felix, has created an app for backing up Guide articles: Backup your Help Center articles at the click of a button!
To the best of my knowledge he hasn't added functionality to import articles yet, but it's something he's been thinking about. At the very least this will get you part of the way there!

If you know programming, you can do transfer articles from one help-center to another. Or you can use the tool, shared by @Jessie, to take backup, and import using code.
I wrote a internal tool for ourself that can bulk import docx files or other (text formats) as articles in Guides. I also found a tool that can be used for this purpose, even though it was created for translations - https://github.com/mykola-mokhnach/zendesk-help-center-localization
